Aliance members should be truced or... attacking alliance buddy should be allowed, but should never give nebula 13 This way "buddy nebbing" times are gone. Any PVP actions between alliance members should be impossible.

System attacks allowed only at 1:500 power ratio, except for counters. This way top players can only neb each-other, and alt abuse is less feasible. System attacks should always penetrate nebula, since you know where the enemy is.
Ships used in PVP attacks should be sold with a penalty, or reserved with a penalty of 5% (meaning you get 5% less if you sell ships, it costs 5% to reserve and another 10% to un-reserve as long as the counter is active). That's because if someone attacks you and then reserves or sells the ship the counter is useless.

Breaking truces should have effect after 24 hours. Leaving an alliance while the alliance is truced should automatically create personal truce of 24 hours with all truced alliance members, but not with the former alliance members. The 24 hours truce breaking time should be colored different in the rankings.
There should be ceasefire and truce. Ceasefire should generate only penalty on the attacker payed to the attacked of 10% of the value lost. Truce should forbid any PVP attacks between the truced alliances.  

Crew should influence ship efficiency, so a ship filled with marines should have HP bonus 10% (100% marines=10% HP bonus, 10% marines =1% HP bonus). That's because using ships filled with marines in PVE is a extra risk, and marines are currently of no use in PVE. The good old times of boarding encounters are long gone...

There should be a marines garrison on the secret asteroid. Selling ships should transfer the marines in the marines garrison, and marines would be transferred from there on ships. This way marines may be transferred from ship to ship. Garrisoned marines should be used to refill automatically the ships after unsuccessful boardings.  The marines item bonus should be changed into marines numbers, just like the workers items.

Alliance members should be able to deploy marines on alliance planets, if enough room is available. If someone leaves the alliance, it's marines should be returned to the marines garrison.

Marines should not be sold. They are not slaves.

Ships standing orders should be available... meaning, i should be able to give orders to my ships to attempt to run, to attack or to board the enemy, according to the size of the attacker's fleet. Planets and space stations should be able to capture their attackers. Ships captured this way should be automatically sold and transformed into marines either in planet's garrison (for planetary attack) or in the marine garrison (for the fleet attacks). 5% of the destroyed attacker fleet should be transformed into fighters if fleets are destroyed by space stations and planets. Planets should be able to deposit fighters and missiles just like space stations.

Improvments:
Fighter and missile bay on planets (like space stations, with the same research usable on both)
Marine garrison (on secret asteroid, planets and space stations)

Skills:
Marines Planetary combat
Marines Space combat

Mothership modules:
Marines Planetary Training Facility (upgrades planetary combat)
Marines Space Combat Training Facility (upgrades space combat)

Planetary research&facilities:
Planetary Transporter: Allows beaming marines on attackers fleets and capturing them
Planetary Ion Cannon: Lowers the shields of attackers fleets (2% for research lvl)
Planetary Evacuation Warp Pods: Allows a percentage of workers, credits and minerals to evacuate back to the owner's mother-ship.

i hope this goes through ive been pushing for system attack restrictions for ages..

Agree on the nebular restriction and system attack.
With the others...maybe a test on the test server can be done...just to iron out any bugs/exploit

Also another idea:

Attacker can lose ships if he board attack and loses all his marines
