If you don't want to include the marines divide how much you want the ship to cast by 165. For example I want a ship that cost 100 million including marines. I am not sure why you would want that though as it is designed to find the optimum setting. If you want a ship that has more or less attack then you simply change the percent to Attack setting.
I suppose you are asking for a way to design non cost effective ships (i.e. tinies or the like). The web page is not currently designed for that but can be very helpful in doing it all the same.
