So is it better to have 1 fleet with tons of ships, or a lot of fleets but a little ships each? And is it better to have 10's of thousands of ships, or 1 uber super powerful ship?

Depending on the server, but for main it's better to have 2-5 mission ships ( large ships with shields, computers, weapons and HP's)
Each fleet will have 1 ship, but increase in power roughly by 50% per ship.
These will need to be protected by powerships, which normally require a few hundred/thousand ships. Don't use swarmers or any small ships to do missions, you will continuously resupplying them, so making money will be hard. One row of powerships should be sufficient at low lvls, having more may be too costly at low lvls.
